I want to improve Naruto, of course in my version

Naruto. If i'm the editor of Kishimoto i'll make some changes to improve the series.

First, i won't change the characters of Naruto and Sasuke but instead i'll separate them. I'll make them not knowing each other, why? To avoid Naruto's obsession toward Sasuke. In my opinion this thing is the biggest weakness of the series, Naruto's obsession toward Sasuke doesn't make sense at all, Sasuke is way too cocky and treat Naruto like shit, he doesn't deserve obsession from Naruto.

So what should i do next? I'll make the story progressed from two perspective, Naruto story and Sasuke story, along the way.. the story will meet and they would known each other and build rivalry from there.

Last, i'll give Sakura to Naruto. Everything else is already good, nothing to improve

They would eventually meet though but I suppose if they are separated at first naruto can grow on his own
 
There is actually a lot to improve on, which Lordofthelandoffire has done over on fanfiction.net. Some of the stories the person has pushed out is far better than the manga.

When do you want them to meet exactly? Not having them meet at the start of Naruto when them become Genins would be a mistake because a vital story of Naruto is that he was alone all this time and he was really able to grow as a character when he met Iruka, Kakashi, Jiraiya and of course Sasuke. It's the rivalry and the friendship between them that made them really desperate to become more and more powerful. 
As far as Sakura is concerned she never really had feelings for Naruto so I don't see the point of uniting them.
 

Well i don't know it just the basic idea, i haven't really put and effort to actually thought the details haha.. maybe i can create new character to fulfill the role Sasuke left with someone that worth the friendship and trust

I personally wouldn't take him out because I like him a lot I think Kishi started to mess up his character just about the time the War arc began. Co-incidentally Naruto itself started falling about as a story around that time so it's not just him.

Seriously.. the overall story is actually good enough, i like the conflict between Sanju and Uchiha and how are the conflict drive the story into present is neat. In my opinion i only need to separate Naruto and Sasuke

I get that one of the main over-arching stories of Naruto apart from Naruto becoming Hokage is to end the conflict between the Senju and the Uchiha and that is represented through Naruto and Sasuke. And it sort of mirrors Hashirama and Madara. So the whole thing can happen only when Naruto and Sasuke start to develop a friendship in the first place and only then can Naruto interfere in the whole revenge arc of Sasuke and Itachi.

If that's the case i'll change Sasuke attitude to more friendly and worthy person. As for the incident of Uchiha clan i'll make it on screen, not a past incident so Naruto will make more sense to me, it will justified Naruto's obsession to Sasuke because he's worthy to be called first friend

While he was pretty rude to everyone initially he was starting to open up especially after the Chuunin exams arc but when Itachi came back to Konoha and schooled him that entirely messed him up mentally because it was really apparent how strong Itachi was to him. That sort of made him to go a spiral. Maybe they could have postponed that event alone, maybe an arc in between to show how Sasuke had actually changed and then Itachi could have come to the village.

That could be work too, at least show the audiences that Sasuke is someone who worthy of friendship and loyalty
