There's a tonne of dark/gray area animes which don't necessarily have such statements but their actions are definitely controversial.

for a short while, they made it very clear the brother and sister were marrying each other.

I have heard of SAO.
But I don't think it has any controversial statements or plot twists in it but I do understand your point

It has rape/sexual assault in every single season and it's not handled sensitively.

Nope. The second half of season one is literally about Asuna being trapped in a cage because the guy feels rapey about her.
