I think people automatically assume that if you say something is overrated, that means you hate it, which isn’t true.

but if you think about it this way like if you think something doesn't deserve all the popularity it gets, then you must be dissatisfied with something from that series.

Not necessarily, you don’t have to be dissatisfied with anything for it to be just like “yeah, I thought it was pretty good”

but let's say if i can relate to one anime character in an anime, i will like it more and i would want others to like it more than some other anime. that's just human nature.

That still doesn’t mean I was dissatisfied with anything. People tend to give overrated a negative connotation, because people tend to misuse it to mean something is either popular/critically acclaimed and they didn’t like it. I’m just saying you can think a show/movie was good or pretty good, just not one of the greatest ever made.
