It is but I take a 3 month pass plus my Uni gives everyone a 50% concession so it's just 1000 bucks for three months.

You are thinking of express trains, not local or metro trains, which are ubiquitous here.
A 3 month pass costs about 2.2k.

Commuting through local trains here is hell of an adventure xD
I'm glad I came across this thread xD
I have to make minimum 2 train hours of journey everyday (It's not that much in case you'd think you)
I sleep in train when I do get a seat, or during peak I practiaclly cannot move at all, it so happens that sometimes while my arm is clinging on to some handle my bag is on the shelf and half of me is practically outside the train or squeezed between people xD
The adventurous part about it is that when I am on the platform (I'm mostly before time) I see all kind of people running to catch the train they need, it's just funny how people are made to do stuffs they'd never do usually.
Sometimes the fights in the train are fun too
Not to mention the cheap and amazing things that people sell inside the train xD
I have also gotten used to talking to your friend in terms of train times, "Let's go with 10:04 today", "Meet near the 11:13 front coach", etc etc.
Whenever I see kids with their mothers in the train, I begin to recall how my mom used to carry me to courts like that too xD
And it is literally always possible to just start talking to any random person you see around... Although that's not my cup of tea
I got on on the wrong trains almost thrice in beginning or got off at the wrong station XD (That was because I had fallen asleep xD)
There have been a lot of train incidents with and around me in past years for sure xD
It is really tiresome and crowded but being in train is still one of my favourite part of the day...
Just need to bear with the smells there >.>

In the beginning, I had to rely on the NAVITIME app (app that provides you information about all train and metro lines from station to station), but after 2 times going back and forth using the same lines, I actually started to remember the routes so well, I can even dream them.
All despite the complexity of Tokyo's public transportation networks (yes, there are multiple!).
The fact the networks are so complex here can be frustrating to tourists, but it's all convenient for those of us who actually live here.
This is because we mostly use the same lines over and over again on a daily basis, and maybe only use different ones on free days.
Plus waiting times is usually very minimal every time.
Tourists on the other hand use public transportation to discover new places every day, meaning they have to use different lines all the time, and therefore get lost really easily.
A few days ago I had to explain an Australian family that Chiba is outside of Tokyo, which is the reason why they can't find it on the map.
Then I explained them to take the yellow train from platform 6 (from Akihabara JR station), and just remain 'till the very end, and they'll arrive at the aeroport.
