There were so many cute pokemons and persons in this movie. eve,pikachu, snorlax and even bulbazur (who was pretty epic btw)
It's not an easy decision and though it was only for a little time I think my favourite was between physduck, gyarados and Charazard (he's always been one of my absolute favourite pokemons)

P.s I absolutely loved the healing scene by the bulbasaur and mewto..it was sooo epic
