Depends on what people you talk to. There used to be a lot of jokes about MD Geist or Violence Jack being the "worst anime ever". I think this came from the US anime podcasts which used to cover a lot of the old anime. For the newer shows I think High School of the Dead was branded as bad because of a few ridiculous scenes it has; it just represents the resentment towards fanservice-heavy anime I think. If you watched Arkada or his pals about 5 years ago you know about this huge resentment towards School Days, which reflects the resentment towards the harem anime.
Naruto definitely has a bad reputation among certain people, partly because of the fans and the show's popularity vs its merits. Dragon Ball had been resented by some of the younger audience, especially people who actively supported Naruto and Bleach when these were airing. Evangelion (and Code Geass, to an extent) used to be resented by fans of the classic mecha.
So, I guess there are lots of anime that have a "bad reputation" in certain circles, but it really is a community thing, depends on what people you talk to. Boku no Piko just became a good joke at this point, I don't think it is particularly problematic though. Shotacon is already looked down upon more so than a regular anime porn, Boku no Piko is just the only show from that genre that people recognize by name.

wicked city was mad fun of, as the women turn into monsters during sex. you know how old anime, don't have censors. they usually go for the main dish and display everything. naruto doesn't gain popularity with bad reputation. it was originally popular. shotacon isn't a good genre but people should fuck off and leave it alone.
